I have a 2005 non S model looking into boosting the power a bit what choice would be better for that as far as turbo vs supercharger goes and if I supercharge the car can I also put in aftermarket mods that would work for the S since it is the same 1.6L motors?

While there are many different ways to get more power, it will frankly be cheaper and more reliable to sell the Cooper and replace it with a Cooper S.
The Cooper S motor is not identical to the Cooper motor. The S motor has oil spray nozzles to cool the pistons and a stronger crankshaft, among other differences. Even if you wanted to drop in a Cooper S engine, there are so many differences in the ECU and wiring harnesses/sensors that it would take a great amount of time/money to get it working, without adding to the value of the car. Probably not what you want to hear but it's the cold, hard truth.
